Filippo Inzaghi's late equaliser, two minutes into added time to deny Pompey a deserved win.
Younes Kaboul put Pompey ahead, rising above two defenders to head in Glen Johnson's cross on 62 minutes and nine minutes later Kanu doubled the lead scoring from close range.
Milan came back strongly though.
Ronaldinho closed the gap with a great free kick on 84 minutes and Inzaghi's toe poke snatched a draw for Milan.
Portsmouth will be ruing their missed opportunities, in particular Peter Crouch who had three great chances. They need to pick up points from their remaining games against Germany's Wolfsburg and Holland's Heerenveen to join Milan in the group's top three.
